Shermin - As a temporary but safe [and cheaper] fix you could just run the supply direct to the bottom element via a 20A DP switch and the timer you suggested and set it to tie in with the E7 times.

I'd ditch the FCU and use a 20a DP switch, you have adequate overcurrent and short circuit protection with the 16a MCB, the DP switch is more suited to the load than a 13a fuse constantly running at full current.

I will do that then. Will do installation, but will get someone to double check and re test it after I have done everything to make sure it's all good.

@Murdoch the horstmann eco7 quartz does just require an on peak supply and has seperate outlets for both elements not sure why you dissagreed?
 
I suspect the timer was once in the airing cupboard and the fcu in the kitchen .sometime and someone has changed the positions this causing the fault .swap them back around connect up correctly and if no parts are faulty problem solved.
