If a fire alarm has been designed by fire risk management company.

Can the system be installed by the electrician or do you need to be BAFE approved?

We are in the process of carrying out the electrical installation within the premises.

The system designed has Category M system for the workshop and L3 system for the offices.

If they designed and you follow I can not see any reason why not. Will they be available for consultation and certification? If they aint you wont be able to certify it if your not BAFE or C&G BS5266/5839 would you?

You need to ask if the insurers need a certified company to install/commission it because you essentially only need to be competent preferably with a good knowledge of BS5839-1.
